You keep your code under version control, and when you need to change a
file, you check it out and retrieve it from the version-control system.
The database is just a place where you have the binaries. You don't
version control your C# code by disassembling the DLLs, do you?

To go back to Mgmt Studio, I would suggest that you raise the issue on
http://connect.microsoft.com/sqlserver/feedback.

I can agree that seeing many of those can be too much by time. But at
least, they are no longer adding SET OFF commands at the end of the
script. (Except for ANSI_PADDING, but ANSI_PADDING you can off.)
