If you mean to upgrade from Windows 2003 to Windows 2003 R2, then upgrading
the OS will have no effect on the databases. (If I remember correctly, we
got some minor performance benefits from R2 back when we upgraded, but
nothing of great significance.)

If you meant to type "SQL server from 2008 to R2" (which makes more sense to
me) then yes, the upgrade will affect the database. A database upgraded to
R2 cannot be restored to a pre-R2 SQL Server 2008 server.
