Is there a way to stop a SSAS query?

It looks like cancelling from SQL Management Studio is possible. Is there a
way to access (or write a program) this stopping power via a third party
app - such as ProClarity Desktop Pro?

Take a look at the ActivityViewer sample application shipped with AS2005.
It gives you ability to cancel user sessions and connections. Look through
the code and see how it is doing that.
