Is it recommended to use the utility with AS 2005 to convert or just rebuild
in 2005?

Are there any documented pro's and con's from either approach?

Unless the AS 2000 database is quite simple, it may be better to
redesign it in AS 2005. The Migration Wizard could still be useful in
providing a starting point or reference for the redesign. There are some
TechNet resources which discuss migration to AS 2005, such as:
