Is there any harm if we delete Northwind and msdb database from SQL Server
2000?

Northwind, no. msdb, a big yes; Several SQL Server tools like SQL Server
Enterprise Manage as well as SQL Server Agent depends on this database,
including scheduled job information, backup and restore history information,
DTS packages etc.
