Hard to estimate percentage, but I can think of some very big Windows IDS deployments in telecommunications, retail, government and gaming.

Windows is also a useful development platform for IDS even if you deploy on UNIX, simply because IDS has a small footprint and many people carry a laptop running Windows around.
