Is it possible to have pop-up windows, without allowing the user to click to
any other window (bringing it in the foreground) before exiting the pop-up
window?

Yes. You must pause the script that opens the window. Your 'OK' or
'continue' button (or whatever button you have on the layout) should
then resume the script to close the window and continue your script.
The pause command will prevent the user from clicking on any other windows.
